The Royal Hunt. quests inspired by Dragons Dogma and monster hunter. They require you to slay legendary beasts such as dragons, chimera and greater giants. Big risk big reward.

Also based on what quests you do you can get faction points that increase the levels of quests you may get from a certain faction or availability of gear from them. So if you do multiple Mercenary guild quests they would be more likely to give you the better paying jobs in the future. Then if you never before did business with them and then show up on their doorstep.
Also can we join multiple guilds? I am very excited with the ideas I have seen and I wont feel to bad about restarting.

I think things like names might be an option for the first people of each faction. Like the mercenary or military guild would be called the blackspears. The religious order could set up the main religion of the city things like that.

What I am interested in is the names and history of the different noble houses of the city. I heard the DMs will be creating and running them.

We would also need to stat the rules of the land. What laws are acceptable? What is the alignment of the city? What could be the churches in the land? Also the power structure of the lands? Is it an Empire with an Emperor? Or is there a king? Is it a cursed Democracy or zealous theocracy? Is the selling of sentient creatures illegal?
Pit fighters? Arena battles. So a gladiator guild? Hellknights order is epic. Also how about a counter to the pathfinder society like the Darklight Sisterhood just allowing males as well.

well i think the city should be neutral. More interested in survival then making a point. To that end the more underhanded guilds can work in secret as long as it benefits the city. Meanwhile the more noble causes are put up for all the lands to see as the "true " face of the city.
As an example lets say your noble paladin brings in the pirate that was terrorizing the high seas around Calis. He has completed that quest and gets his reward. A social character might get a quest to see to it that the pirate is kept quiet that he was hired by the city. So rather then kill the pirate he negotiates a deal with the thieves who then give a stealth character the job of freeing the pirate and faking his death so he can be of use again in the future.
The paladin has made the city look good but the city got the dirty deeds done that needed doing. And the DM's got three quests out of that that wrote themselves.

The New Order? Or how about a Smithing Guild for all of the Black/White/Gray/Brown/Purple/Indigo/ect... Smiths in the world.

I suggest that it is a city transported to the realm of Calidor, which is a "virgin" world yet to be explored (or so we thought? ). Alignment will not initially be an issue because we are all aware that our whole city is transported to a different world (cataclysm triggered a very powerful contingency spell cast by an epic wizard who love the city but is currently nowhere to be found) and would need to work together in order to survive. We will be truly pioneer explorers yet we have advanced means to help us strive in this alien world.
